I know this is still thinking pretty far in teh future, epecially since you don't really know the outcome of the first, but I had some more ideas for a second game. First off, I think the second one is that the scientists find out all of the alien code and such, then they go to the alien world (where there is better stuff than the galaxite, but is deadly to humans). Make like ten human missions where you fight a whole new enemy with totaly different weird alien units. Then, make ten more missions where you are the aliens and have to defend your planet against the invaders. You could add a skirmish/mulitplayer mode in this too, but also make it so you can choose race (alien or human), color, tech level, etc.).

Plus, you can add even more new units for the humans. Anyways, just some thoughts.

Shis sounds a similar story line to Starcraft on the PC, but I agree with the suggestion. An expansion based on alien cultures with different weapons and structures would be great
