Once the multiplayer version is added, how will the game be able to tell which levels you make are for missions and which are for multiplayer? right now all of the maps you install go straight to the 'play mission/challenge mission' submenu's. Will there be a way to make it so that multiplayer maps show up in the multiplayer section and missions show up in the 'play mission' section only?

On level properties you change MinPlayers to something greater than 1. That makes it a multiplayer map and it will only appear in the multiplayer mission list. None of these features are available in beta, but soon they will be.
